As long as the bass is solid and built properly, all variations work well. I like for the neck wood to make as much contact as possible with the bodywood such as a glued in neck. Of course you have continuous neck and bodywood on a neck thru, but I don’t think the bodywood will have much effect on tone.
The bolt-on is a great system, and if built right, can sound snappy and punchy, but I currently don’t offer it on my basses. I think there is too much wiggle room in the neck joint especially when the woods start to expand and contract with changing weather conditions. I offer neck thru and set in, and I prefer the set in neck overall.
I think it sounds just as punchy as a bolt on and has the sustain of a neck thru. I think it also allows the bodywood to add a little different flavour to the tone.
That said, you could probably build three identical basses with the only differences being bolt on, neck thru and set in, I don’t think you would hear that much difference.
What makes a bass sound good is the player. Second to that is overall construction, wood choices, pickups and pickup placement, the appropriate tone controls and then hardware.
